Why Research Wikis Fail (And What Actually Works Instead)
Every few years, a computational research lab starts a new wiki.
The trigger is always the same: a postdoc who carried half the lab's protocol knowledge in their head has just left, and the PI is staring at an undocumented simulation workflow. The solution, it seems obvious, is documentation. So the lab creates a Notion workspace. Or a Confluence installation. Or a GitHub wiki. Or — in more ambitious labs — a carefully structured combination of all three.
Two years later, the wiki is dead.
Not officially. The pages are still there. But nobody updates them. New students don't know they exist. The pages that do exist are outdated. And when the PI runs a search looking for "ENCUT convergence testing approach for oxide surfaces," they get nothing — because that knowledge never made it into a page. It lived in a Slack message from 2023 that's now buried under three years of conversation.
The wiki failed. And the same thing will happen to the next one.
Understanding why is how you stop repeating the experiment.
The Three Failure Modes of Research Wikis
The problem: the most valuable knowledge is generated during research, not after it. The reasoning behind a particular parameter choice, the three dead-end approaches that preceded the one that worked, the hypothesis that got revised mid-experiment — this context exists in the researcher's mind at the moment of discovery and degrades quickly if not captured then.
By the time a student sits down to "document the project," they're reconstructing context from memory. They capture the conclusion, not the reasoning that led to it. The wiki page says "use ENCUT=520 eV for this material class." It does not say: "We tested 450, 500, 520, and 600. At 450 and 500 we saw unconverged forces for the oxygen-terminated surfaces specifically — not the metal-terminated ones. The 520 threshold was the first setting where both terminations gave consistent results across five different compositions." That information is exactly what the next student needs. It's not in the wiki.
Research knowledge doesn't have a natural hierarchy. The fact that ENCUT=520 is the right setting for oxide surface calculations is simultaneously relevant to the materials characterization workflow, the DFT convergence testing protocol, and the paper draft on MXene surfaces — it appears in different places across the lab's work, none of which are obviously the right place to document it, so it ends up in none of them.
Search helps only if the right terms were used. If the student called it "energy cutoff" and you search for "ENCUT," you find nothing. If the page is titled "VASP settings" but you navigate to "convergence protocols," you never find it. The knowledge is there. The organization makes it structurally inaccessible.
This isn't a cultural problem or a motivation problem. It's a design problem. Systems that require human effort to remain current will always decay unless that maintenance effort is somehow embedded in the existing workflow rather than added on top of it. No wiki solves this by default. Notion doesn't. Confluence doesn't. A better-organized folder structure doesn't. If updating the documentation requires a separate step after the research step, most researchers won't take it — not because they're negligent, but because research is already cognitively demanding and documentation competes with the next experiment.
What "Working" Actually Looks Like
The labs that successfully maintain institutional knowledge share a different design philosophy: they don't maintain documentation separately from research. They make knowledge capture part of the research act itself.
Structured research context alongside every experiment
When you run a VASP job, the parameters live where the job lives. The notes about why those parameters were chosen live in the same context. A new student doesn't have to navigate to the wiki to find the reasoning — it's in the artifact.
Synthesis rather than retrieval
The question "how do we handle surface terminations for this material class?" doesn't have a single page to navigate to. It requires synthesizing across a year of decisions, experiments, and literature notes. That's a task that requires reasoning, not search. A system that can synthesize across the lab's accumulated knowledge context — not just retrieve documents matching a query — is categorically different from a wiki.
Context that accumulates passively
The right documentation system should get better as researchers do research — not require additional maintenance work to stay current. Every experiment, paper read, and decision made should add to the lab's queryable context rather than create a new documentation task.
The Honest Assessment
Most computational research labs will spend the next three years cycling through Notion, Confluence, a custom Obsidian setup, and back to GitHub wikis. Each transition will cost two to three months of overhead and deliver the same result: a well-intentioned system that decays.
The problem isn't which documentation tool you choose. The problem is that documentation tools are designed to store knowledge, not to capture reasoning, synthesize context, or adapt to the way research actually happens.
A storage tool and a synthesis tool are not the same thing. Every wiki failure is a storage tool being used to solve a synthesis problem.
The three failure modes above are not fixable by choosing a better wiki platform. They are architectural. The only approach that avoids them is a system where knowledge capture is embedded in the research workflow itself — not added on top of it — and where retrieval is synthesis-based rather than navigation-based.
